Condor Parallel within Parallel

Can now handle parallel commands run within other parallel commands.

Now has improved visualization and more of the aligners and more of the dataprep function correctly.

Most of the aligners now work, and it can run many of the workflows we were previously running faster and on a greater scale.

Condor has been extended and is close to functional. Additionally, the Rockhopper alignment and counting program has been added!

GLSeq now has a wrapper that enables it to be executed in a manner that constructs a Condor workflow.

User Interface V2.1

The new user interface is written in JavaFX. A ton faster (Fewer problems when being used through X11/keeps a constant style) and has way less code (Project went from 54% java to under 20%!
