Reverted some parts of r57 back to r53 due to bugs in multithreading, will fix soon. Performance change on regular-sized datasets should be ok; functionally the same as r57.

Impacted versions: if you used r54~r57 on previous runs with bins and --dbg-gfa bin files, the outputs are fine; otherwise please consider to rerun with this release on the bin files or the raw inputs.
