Official release of slideToolKit to prepare high-throughput, high-resolution scans of histological slides to analyse using CellProfiler on a high-performance computer cluster using CentOS7 or locally using macOS.

List of fixes and new features

  • slideEmask: updated macOS versions
  • slideNormalize: updated macOS versions
  • slideQuantify: updated to work with SLURM, added slideQuantifySGE which is the legacy SGE-version (is not maintained and will probably need an update), split the jobs into five different scripts, added module loading, added anaconda environment loading
  • changes to the readme
  • addition of a wiki
  • added slideQuantifyOSX which works on macOS Big Sur 11.5.1+
  • added python scripts to extract images (slideExtract.py), create macro-images (slideMacro.py), get info (slideInfo.py), or create a thumbnail (slideThumb.py)
  • updates to the guides (will fully change to a wiki)
