update/consolidate dependencies to address security vulnerabilities

Upgraded/consolidated dependencies to fix #240.

Generally updated all dependencies that did not affect compatibility with tools we integrate with.

Someone reported security issues.

Looks fine, other than that you have some dependency version conflicts in the system tests
