Note: in the reference paper Calibrated geometric deep learning improves kinase-drug binding predictions they say they did a local pairwise alignment, but when I tried doing a local pairwise alignment in create_pocket_mask, I wasn't able to get the indices required for the mask, so I think a global pairwise alignment is better suited for our purposes.
