Clean up Autotools files

- Miscellaneous config cleanup. - Update pthread M4 file and move to build-aux/m4. - Silence the config output by default. - Update Automake minimum to 1.11. More cleanup would be ideal but this is a good start, and it ties into some cleanup intended for Armory 0.97.
