done here:

  • remove single-cell parts
  • allow sample-specific STAR indices
  • make compatible with recent snakemake version (7.19.1)
  • remove drmaa, make slurm default choice, use cubi-dev profile

still to do:

  • fix conda_env.yaml files
  • check DE part for consistency
  • check/add resource requirements in snakefiles
  • sample-specific indices for bwa / salmon / kallisto?
