HOOOOOOOLY FUCK IT WORKS FINALLYYYYYYY
I got impatient and fixed it myself - basically, instead of relying on symlinks, (ab)use npm hooks to manually "patch in" themes by copying it over from node_modules - BUT! using gitignore trickery, none of the themes will actually be tracked in git!
Tested on my blog, and it works!
