Pipeline for analysis of single-cell mitochondrial ATAC-seq (mt-scATAC-seq) for lineage-tracing of naturally occur. Pipeline will process sequencing data, call clones, check for enrichment across conditions, cluster cells using nuclear open-chromatin, and relate the nuclear clusters and the clones.

While this pipeline works, the code needs to be cleaned and organized for readability. This is a working version, but the intention is to use the next release.
