You should add this as a feature request instead. Support for milestones / versions is in development, initial support in the code is already there but no visualisation yet.

Sorting the issues is currently done chronologically on the start date of the issue, where sub-tasks are kept below the parent task. How would you like to sort the issues instead? If there's a good use case for it, it should not be too hard to implement this.

About the scrolling: which browser and operating system are you using? For me this works: scrolling in the chart area also scrolls the task list on the left, and scrolling the task list on the left synchronizes with the chart area. Both using the scroll wheel and using the scroll bar.
