Getting started with FastPathology
FastPathology can be used by downloading and installing the binary release from the release page. Installers for Windows 10, Ubuntu, and macOS are available.
After installation, simply run FastPathology from the Start Menu.
The software should then show, and if this is your first time running it, you will be asked whether to download test data, which is recommended.
Given that test data has been downloaded, you can then choose the imported WSI from the left-hand side of the GUI. This should display the rendered WSI, and you can immediantly zoom and pan the view, by holding the right mouse button to move around, and scrolling to zoom.
Given that you downloaded the test data, there should also lie some example pipelines, which you can use for testing the application. Simply, choose one of the pipelines, and press the button "Run pipeline for this image". This will prompt a progress dialog, which should display the progress of the pipeline. In addition, you should be able to see the patch-wise predictions being rendered.
The resulting segmentations/heatmaps will be stored in the test project, which is made the first time launching the software.
Of course, you can run an analysis on any WSI, as long as its format is supported by FastPathology and the pipeline can be performed on the image.
To create your own project, go the Menu section and click the button "Create project", which should prompt a file explorer for you to choose the name of the project and location. Otherwise, the current date and time will be chosen as the project name.
To add new images to the project, simply click the "Add images" button from the "Menu section", which should prompt a file explorer. After adding the images, thumbnails of the corresponding WSIs will be shown on the left-hand side of the GUI.
You can then choose which WSI to use by clicking the thumbnail image. When doing so, if results exist for a given WSI in a project, the results will be rendered.
When lanching the software, you can see recent projects from the Menu section. Otherwise, click the "Open project" button, and choose which project to use. This should open the project, and you can choose which image to use and which results to show, as described above.
