pcb/riser/bom.txt and the website say 0.1uF cap, but the schema and mouser code say 0.01uF, so I'm guessing that's the right one?

The capacitor in question is for the timing crystal oscillator, the datasheet states that a 0.01uF to 0.1uF bypass capacitor is required for stable operation so anything in that range should be fine.

I've literally just built one of these last night with a 0.1uF capacitor and its working fine!

As catofstealth says, either value should work fine. I'll update the webpage and BOM to specify the range instead.
