It would be great if it was possible to manually arrange the layout - sometimes it is very crowded. Perhaps by simple moving selected nodes when dragging on top of them instead of translating the view?

While this would be easily possible, currently our thinking is that we would like to keep the interface as simple as possible. For the more complex operations you can always open the current graph in yEd-live and the DataExplorer. Specifically with yEd-live you get a super powerful online graph editor application that does not only allow you to move around nodes, but you can also cut-copy-paste and modify the graph, have undo/redo, save, export, import, printing and tons of configuration options for the automatic layout and the styling.

Typically we would expect the layouts to be "clear enough" to not require any manual interactions. Maybe this is something to consider for the force directed layout, like we are doing it here: Fraud Detection Demo ...

I think one can argue that this has been implemented in the last 1.7.0 release - just switch to the manual organic layout and see if you like it!
