Thanks for this tool.

I was exploring the utility of Emu with the Greengenes2 database ... To my understanding, Emu would work best with "well-defined" databases. Would you have any recommendations for how to process the Greengenes2 database, clustering at 99% or similar?

We did not perform any clustering for the previous databases, but you could experiment with this and benchmark the results. I would recommending keeping the clustering quite high (such as 99%) as you suggested. After this, I suggest following the "Build Custom Database" steps in the README.
