refactor pre replay functionality #12

It is a mess. It would be better to keep everything in a single module. something like
create_pre_replay.py backup_dir < workflow.in > pre_replay.in

so we generate a pre_replay.in with relative paths

than we have a do_pre_replay.py target_dir < pre_replay.in
which resolve the relative paths
