Scvelo split conditions

Hello, I have a dataset of 9995 cells. I would compare Ko cells with wt cells. I started keeping only wt cells and I did scvelo. Then I keep ko cells. Is It correct to use scvelo in this way? Anyway, when keep all the cells together and I ran scvelo, trajectory and pseudotime are same as KO cells taken separately. I don't know of to address my analysis in the corrrect way.
