dos2unix taxon_tables.tsv is the solution. Will convert Windows file endings and can be run harmlessly on files that already have linux file endings (does not throw an error/exit code)

Unfortunately it's not available in the docker image used for this task, so we'll need to make our own docker image or ask the Broad folks to add it to the image: broadinstitute/terra-tools:tqdm
