In navigator view, Context menu :"Open" and context menu " Open With -> Code editor" do the same for a file if we cannot set the default editor to the last editor used for a file.

You mean that Open should use the last Open With command ?

This looks more like an issue for Theia, how to handle multiple openers for a file.
