So I have 2 repositories in the same workspace. Only one workspace is open at a time. However, if I'm working in a file in repo 1 @-current repository shows as repo 1, but when I switch to a file in repo 2, @ - current repository still shows as repo 1.

Cody on Free/Pro can only handle one repository in a workspace at a time.
You can have open two instances of VS Code with each a workspace per repository loaded and mention the repository needed.
In Enterprise Starter you can have multiple repositories per workspace as context for cross-reference.
