Mimic what's done by rails app:update and let users run a command that will add missing files and ask what to do for existing ones (with diff/skip/…, Thor already supports this).

@elia I would consider this to be a new feature, so I don't think we need the "enhancement" label which I would use only for improving on what's already there.
