Dependancies are difficult to manage with pip, and I fear that having genometools as a dependancy might be a bridge too far.

It is not completely impossible to upload the libgenometools sources together with the bindings to PyPi and to build the library as a native extension to a 'python-genometools' module. Not sure yet how to integrate this with the current GenomeTools setup.py and the fact that the current GenomeTools Makefile does a LOT of stuff, but probably worth to look at when there's some time left. It might make sense filing a feature request on the genometools issue tracker :)
