Include another matrix in the assays to store (and eventually have the functionality to estimate) the different types of missing data. This allows discriminating between measured 0s and unquantified values (NA). The use of such a matrix would be to compare imputation methods.
Write/impute peptide-level matrix only for some cells/samples.
Add the imputed assay as a new assay instead of overwriting the parent assay
This approach will allow tackling missing values in a more systematic way.
