Remove all usage of go-git repo #4

The go-git repo might work great for a bare repo but it's lacking for a repo you are actively working out of. Too many edge cases are not handled and at this point I am already wrapping the raw git command for lots of missing functionality so it doesn't offer anything.

The largest offenders have been removed for now. I'll slowly remove others that don't make sense over time.
