I use the CHM13_v2.0 bowtie2 index for all my human decontamination of metagenomic reads in the backend of my VEBA package which works great! Bowtie2 ended up hosting a bowtie2 index on their website.
Since this build will likely be used quite a bit for RNA-seq analysis, would it be possible for your institute to host a STAR index since that is one of the most widely used exon-aware aligners?
