Lots of improvements over 1.0:

• Better user experience (UX) - much easier to understand what's going on while the pipeline is running, more output to console, better filenames, and cleaner logs for warnings/failures.
• Safer code - lots of checks implemented to make sure nothing unexpected gets into your results, and to let the user know if it does.
• More able to handle large datasets - mostly a UX thing as progress bars etc. have been implemented.
• Basecall optimisation - I've done extended testing against large amounts of Sanger traces coming off the ABI 3730 and optimised the basecalling parameters in pipe.one accordingly. This has resulted in a big boost to cluster and classification success rate.

@Clarkson1976 @catnipping @guildelhaye make sure you're using this release! Click the slick edition link at the bottom and then download the *LINUX.zip. Follow install instructions on the wiki as necessary from running CREATE_ENV.sh onwards. You should already have the other dependencies. It's important to note that all documentation is for the latest release only! Jim I've asked Matt Clarke to put this version on the cluster but since my email will very soon expire it'll be down to you to double check. @lauramsuz this version isn't available on mac yet but I'll let you know when it is.
