RCy3 is a Bioconductor package that exposes all the functionality of Cytoscape as R functions and seems like a good fit for your chapter 5. Beyond igraph. https://bioconductor.org/packages/release/bioc/html/RCy3.html
We have a lot of tutorial content already (see http://cytoscape.org/cytoscape-automation/for-scripters/R/notebooks/index.html) and everything is 100% open source and free to reuse.
If you agree, should we try to craft a section and submit a PR or do you have a preferred approach to integrating new content?
