Currently, permute gates fixes the positions of various inputs to a position in the logic circuit graph and then runs assignment on all those logic circuits individually before selecting the one with the highest score.
This can alternatively (and perhaps more simply) be done during gate assignment itself. Instead of allowing only logic gates to be assigned, just allow input gates to be assigned as well. This might also be more easily done b/c the quorum sensing gates already have to do this.
