I was wondering if there are any plans for adding a tool such as NetTCR that predicts the binding of the pMHC to TCR complex?
Am I correct in stating that predicting this step of the immune system activation is currently a limitation of pVACtools?
I would say that modeling the recognition of pMHC by TCR is a limitation of the entire field. This is the interaction with the least and most heterogeneous data for training. This is particularly true for tumor specific antigens (neoantigens).
However, there are some algorithms that are trained on relevant data and incorporate these data into scores of immunogenicity. Two of these are already used in pVACtools: DeepImmuno and BigMHC_IM. More development in this area is one major focus in our future development plans.
