When press the "Stop game" button, the games does not stop. Tested on Steam from Flathub, Ubuntu 22.04 and 24.04 distribution, Games: MTG Arena, War Robots, Prodeus, Doom Eternal, Scorn, etc.
Solve this pressing Ctrl+F4, but in some cases when the game crashes (for example War Robots in main loading game using proton) they cannot be closed through f4 control, but in the past they could be stopped from the steam stop button, now that it no longer works there are games that can only be stopped by killing all the processes. steam using the command kill -9.
The main problem is not the crashing of the games but the inability to use the stop button from the steam library dashboard.

Can confirm, this has been happening for at least a few months now. Tested on Arch Linux and Fedora Silverblue.
This makes Steam Remote Play and Steam Big Picture nearly useless, since you can't close the games from the interface, and if the games crash/hang, you must manually kill the process, which is not easy in those use cases.
This only happens in the Flatpak version, not the native system package.
