Provide a minimally reproducible example

#1428 changed the following line

nbdev/nbdev/doclinks.py

Line 74 in 8095d12

if cell.nb == 'auto': continue

to

nbdev/nbdev/doclinks.py

Line 80 in ea935f5

if 'auto' in cell.nb: continue

which makes nbdev_export remove all the syms in _modidx.py for a notebook that has auto in its name, see for example the following PRs:
