My torrentflux instance has three users, and even when logged in under user 1 or user 3 all torrents are said to belong to user 2 and are put in user 2's home folder and added to user 2's stats.

I saw this behavior differently: If a user downloaded a torrent in the past and deleted it already, and you try to download that torrent again, than that torrent will be put to that users directory, instead of yours.
Cleaning the database is a workaround for that behaviour.
