If you attempted to select multiple filters in the 'context' filter, and then attempt to select multiple filters that are nested within one of your original choices, then the resulting data query will only show data records from the context you selected sub-filters from.
For example, using the DINAA project I can select 3 states (Indiana, Illinois, and Kentucky, which are under the United States in the context filter), and I can then select counties in one of those states. The applied filter returns the appropriate results. However, when it does that, it removes the other 2 states from the filter. I think that this might be a bug, because if you wanted to look at the archaeology in border counties (and select them) you cannot, because it appears you can only filter by counties one state at a time in the DINAA dataset.
