I used c3d (http://www.itksnap.org/pmwiki/pmwiki.php?n=Convert3D.Convert3D) to centre crop the original image. Alternatively, you can either resize or use the dataset at https://github.com/adalca/medical-datasets/blob/master/neurite-oasis.md.
