When a GTFS feed has multiple agencies, we generally just use the first one for things like URL, name, timezone, &c. This could be a problem (especially if there are two agencies with different time zones).

For what it's worth, the GTFS spec states that if multiple agencies are specified in a feed, they must all have the same timezone.
