I am curious since the pre-commit-config.json generated has store links, I would assume that if a pre-commit-config.yaml already exists the two systems would be at odds?

The configuration file generated by git-hooks.nix currently conflicts with any pre-existing config. The pull request #496 introduces an option to specify a different configuration path for the Nix hooks' config file.
