Rewrite code that relies on Java

Originally Lei wrote wrappers around generation in Java to parallelize the process and speed it up. And then I added filtering parallelization in Java. However, it is more or less possible to do in R/Rcpp which will allow to expose that inside the package, so I think that should be ported to remove the dependency on Java
