Checkout and merge two repositories

What would be the best way to do that? If i checkout two repositories I need for an workflow the later one deletes the first one.
Do i need to check them out into different folders and then copy stiff around inside the workflow or is there a ways to use the same folder and "merging" or overwriting both repositories?
