The primary, secondary, and accent colors are defined in /assets/fresh/partials/_colors.scss
I modified mine by simply duplicating that file and moving it from my theme directory to my site directory and then I just modified the hex values. However, this seems like it would be a nice feature to add and should be able to be accomplished by adding variables to that file and then defining them in the config file.
I'm just documenting this for now and to see if this is something other people want. I already "fixed" mine, so it's a low priority for me atm. But if someone else either wants to implement it or would like the flexibility I think it's something that should be able to be added relatively easily AND it would allow anyone using the site to use colors appropriate to their brand or logo and not make them as cookie-cutter :)
