Hello,

Thank you for sharing your excellent work and code! While reading your paper, I came across the following statement:

"We carried out an additional quality control step to distinguish between single nuclei (stripped nuclei) from single cells using gene signatures described in a previous study27. This identified several such stripped nuclei clusters (colored gray in uniform manifold approximation and projections (UMAPs))."

I have a couple of questions regarding this:

Which specific genes were used in the gene signatures to distinguish between single nuclei (stripped nuclei) and single cells?
Which function or tool was used to compute the gene scores?
I’d greatly appreciate your help in understanding this detail to better replicate the analysis. Thank you again for your wonderful work, and I look forward to your response!
