VPR adds a top-level with not only the protein interactions (complex formation, degradations), but also adds DNA interactions (protein production, promoter repression/activation).

This means that VPR adds the top-level correctly, but copies (or flattens) ALL interactions from sub-modules into the top level, instead of only the protein-related (complex formation, degradation).
