Root of website is not working as expected

My website's github repository is in a https://<USERNAME>.github.io/<REPOSITORY_NAME> repository and deployed using github pages. I followed these instructions, including setting baseURL in config/_default/config.yaml. But clicking on the the website's logo goes to https://<USERNAME>.github.io, not https://<USERNAME>.github.io/<REPOSITORY_NAME>. The page source shows that the the anchor of the logo is /, not /<REPOSITORY_NAME>.

Inspecting layouts/partials/components/headers/navbar.html, it seems the variable site.Home.RelPermalink should be set to /<REPOSITORY_NAME> instead of /.

What am I missing?
