The notebook template could be a bit cleaner if we all agree to use a few jupyter notebook extensions (especially table of contents, python-markdown, and the latex extension).
As implemented, the notebook does not assume any of these extensions, which means it has to include a few JS hacks. I'm not sure how wise it is to enforce use of these extensions, but if we think that's reasonable, I can re-do the notebook to be slightly better.
