Sometimes we get haplotypes from some other tool. It would be nice to be able to read in these phased genotypes and leverage that information. This is a low priority.
We don't need to build a new functionality, AlphaPeel supports the penetrance input which takes phased genotype probabilities input. The penetrance input option works just fine, yet it is not in the documentation (there is an old issue about this #74).
AlphaPeel also has a phase data input option hap_file (originally phasefile) whilst it is also not in the documentation, however, the input phased information is only used to fill in the missing genotype information before the calculation of the genotype probabilities, and the phased information is not being used in the actual peeling process.
